This is usually because their moral is low due to poor treatment ie trades or loss of starting position or playtime.
Try to get their moral up before resigning.
I have simmed seasons where teams have finished with a 5-11 season and everyone is miserable. None of the good players want to resign on a sinking ship
Sometimes a resign will do the trick with a fat bonus of course. Or in some cases it will require letting the team member with the lowest morale go elsewhere. Just throw him on the trade block and see what you can get.
Changing coaches also has an effect on morale also. When you go to "player management" you can see a white bar that reads "morale" below it. The amount filled with white signifies morale.
If the better part of the team is really low on morale you will need to revamp from the ground up over a three season period. I have crushed morale in the past trying to take a team and rebuild it in one off season by cutting all the overpaid team leaders. This has caused me to look at morale as an issue within my franchise's.

Ok I found a quickie loophole for this topic. This is a bit sleazy but oh well its just a damn computer eh?
Recently on my third season team I had moral issues where it seemed everybody was at 50% or lower.
I do not have the cap to give them all FAT deals.
So here is the cheat.
I took my stud CB and MLB and made them punters for a day from a 96 rating to a 12!
Then while at a rating of twelve I renegotiated their contract and he asked for 1 year at 1.0 with an 0k signing bonus.
I quickly gave him a 3.5M/year with a 1M bonus and his morale went to 80% +.
I then put him back as a MLB and everybody is happy.
This also freed up about 6M on my cap.
Its a cheat but hey the game cheats as well. I will let you know if they hold out at years end.

The reason why my moral was low was due too many trades and team changes in one year and the other players do not like that.
Coaching changes can also improve or decrease moral drastically.

I also forgot to mention while the players were at the "bargain basement" deal I signed them to 5 year long deals.
Like I said it will be interesting to see who holds out for more money next year.
Maybe back to being a punter to rework their deals,
